I need to determine correlations between plant-rhizobacteria interactions in field conditions and molecular analysis in leaves and tubers for potatoes. We have made some field experiments last year and in 2014 will have to plant the same treatments inoculated with Bacillus sp. in pots at greenhouse.

I agree with Giovanni. The plant-microbe interactions are very complex and need to study those interactions on case by case basis. If I understood correctly, are you referring to Induced systemic resistance (Priming)?

I think that you could be focused in the gene expression; for one of gene that you can check in the literature are overexpressed in symbiosis with the Bacillus sp., and be compared with the results obtained last year. For example, I am assuming that you are expecting to obtain superior yield in the treated plants (with Bacillus) compared with the control (no bacteria); if this will be the case; then you must be checking e.g., one of the genes involved in the nitrogen fixation; or the abscisic acid which is working in the tubers sizes. Then with RT-PCR you can quantify the expression, always comparing treated plants with the control at different developmental stages and remember not to forget the housekeeping gene (Histone 3 is a good one).
Plant Microbe interaction is very complex process. it starts immediately after inoculation of the crop. Root exudates play a very important role in interaction process as they are rich source of nutrient and help in flourishing the inoculated microorganisms in rhizosphere.I AA plays a vital role in improving growth and yield of the field crops. search for the presence of such genes in Bacillus .

First, you need to find possible reasons for superior yield of Bacillus - treated plants in field. It can be caused by plant-bacteria interaction at early stage of colonization (and effect on many plant genes expression) or by long-term influence of Bacillus cells grown in soil around plant roots without significant changes of particular plant gene expression.
I would suggest several possible reasons: faster root growth at early stage of plant development due to bacterial IAA or improved plant auxins transport, higher tolerance to water stress, or better use of nutrients. Sure, you know it better.
I would advice you to find a simple model that include 2-3 potato genotypes, 2 variants: control and inoculation by your Bacillus strain, and a few physiologic traits most affected by Bacillus and easy reproducible in climatic chamber or greenhouse with controlled conditions at earliest possible growth stage. Using RT-PCR you can quantify the expression of several selected plant genes related to particular plant genetic mechanisms according to you hypothesis.

Thanks a lot, for all the friends that help me in this; I need to precise that the kind of interactions are related to SAR (plant inmune system) and agronomical performance as affected by Bacillus sp., Azotobacter and Pantoea sp. The hypothesis is that inoculation for tuber seed is a sustainable technology and could be use for potato small farmers.... I will read carefully your answers to the question to respond everyone.
