I have a couple of protocols but it depends on what you want to stain in the hypothalamus. Are you looking at neuropeptides, neurons, hormones, etc?
DAB is pretty good but you can use immunofluorescence for some things too.
A search for immunocytochemistry and protocol through the Neuroscience Information Framework (http://neuinfo.org/nif/nifgwt.html?query=immunohistochemistry%20protocol) found two sites with information on protocols: http://www.ihcworld.com/ and http://immunoportal.com/ in the Resource Registry
They are commercial sites, so I don't know how useful they are, but they should get you started
