Dear Colleagues

I have been using the delta delta Ct method in previous research and it went just fine (as the target usually had higher Ct than the Hk). However in the research I am conducting now, the Ct of target is lower than the Ct of the housekeeping gene in several cases, thus yeilding a negative value in the delta Ct

The delta delta Ct as well,several samples are positive, several others have negative signs.

My question is, during calculation of delta Ct and delta delta Ct, is it a must to subtract the Hk Ct from the target and the mean control from the mean sample, or do we subtract the smaller from the bigger whatever it is?
