I know that the Chromotek GFP TRAP beads are made of agarose, so will boiling them at 95 degrees cause them to melt? If I place the solution back on the magnet, will the beads separate from the solution? If they don't will this effect downstream applications like putting the solution through an RNA column?

Scientists from this research boil beads (65 °C) in Trizol to reverse crosslinking (p.116). After that they proceed to the chloroform:isoamyl alcohol separation. The interphase contains the beads.
