Hi, could anyone suggest me the best tool to find out 3D structure of RNA without its homology with any other sequence.
You should have a look at S2S (sequence to structure) and its friend Assemble: http://www.bioinformatics.org/S2S/
With this package, you can align sequences, fold them in 2D and in 3D, build and refine your RNA molecule, even in electron density maps, and S2S is connected to PyMOL. Happy Christmas!

Shapiro's group have developed a parallel genetic algorithm, MPGAfold, for RNA structure prediction. This algorithm is capable of predicting H-type pseudoknots and to determine potentially significant intermediate structures along a folding pathway. Why dont you google it PayPal?
Thanks for the information. i think CyloFold, PKnotsRG and MPGAfold is for secondary structure prediction.
