Best statistical tests for proteomic data?

I have proteomic data of 33 samples (1,252 identified protein group). distributed into 24 case samples and 9 control samples. These 9 control samples were repeated measure to 9 samples from the 24 after a period of time.

When I did two sample t-test only for 9 samples against their 9 corresponding samples in the control, I wasn't satisfied about that, no statistical significance.

Any idea to compare these unequal sample number for large number of proteins

I hope you are accounting for multiple hypothesis testing and FDR corrections like Benjamini Hochberg or yeketuli's.
