I use flow cytometry to assess autophagy in my cells through acridine orange staining. I am facing a challenge in gating to determine the red/green ratio. I'm unsure how to draw the gate, especially regarding its slope, the angle between the two lines, and its intercept, as shown by the red arrow in the attached picture. I have also included the reference article. Additionally, I would like to understand how to interpret this dot plot.
