Obviously agarose gels are probably inappropriate for large aggregates, but I'm wondering if anyone has experience with something perhaps closer to capillary electrophoresis or similar but for larger sized particles.

Measuring the particle size distribution of particles in the nanometer or micrometer range is best done by either dynamic light scattering (for the smaller size range) or laser diffraction (for the larger range). See this instrument site, for example:

Agarose gels are not out of the question. You can buy 'high end' agarose to separate protein aggregates.
