Are there any conventional rules about multiple sequence alignment visual presentation - sequences' order and coloring? (Like, when we present bar charts it's usually assumed that one star represents p

Ummm... you would certainly be using a software for generating the alignment as well as coloring it; mentioning the software and the version usually suffices. If you are using any specific and significantly deviating settings from the default, you may mention them in the legend to your figure. That's about it; I hope it helps. Best wishes :)
