I used microsatellite marker at my PhD but I was study it manually, done PCR reaction and electrophoresis in polyacrylamide gel and this tack time and danger. Are their package of microsatellite markers for every traits of chicken analysis by company. Example, egg characteristics, weight ,... are theirs some microsatellite marker analysis by companies. What is the cost?
Chicken micro satellites are already developed you should check on GENBANK for their sequences or go directly to a publication and ordered. Like any other marker you have to optimize the PCR reactions and then you can send the labeled PCR products to a genome center to screen and then proceed with the allele call. There are some universities and research centers that offer that service but you need to pay for it. Cost per reaction varies between 4-9$ per reaction.
First, if you have been worked with microsatellites, then you might note that FAO had the list of recommended MS for each livestock species as well as the condition.
Second, alternative for PCR, you can use the fragment analyses with the multiplex PCR (the machine as CEQ8000...), but it might be much expensive.
Third, I am not sure if you want to connect (associate) the MS with the traits, phenotypes, then better option might be use SNPs, and many platform for "cheap" SNPs genotyping. It is also common to use SNPchip for diversity now.
