I'm currently working on a project aimed to fine map a thermotolerance gene in hexaploid wheat. A professor in my team believes that the junction-repeat markers developed using RJPrimers are more polymorphic than SSR markers. However, I did not find any papers that support or criticize this statement in literature.

I think SSR markers are useful to mapping.
I think just SNP marker is better then SSR.

I would expect SSRs are more polymorphic.
With them you could reflect the whole range of size polymorphisms.
By array based markers I would expect that you can only detect the range of size polymorphisms that are on the array.
