I want to isolate all RNAs bound to all proteins. No need to fish out specific RNAs or proteins. I guess I need quite a lot of material to have enough RNA for sequencing? I was thinking to use Illumina sequenceing on the resulting RNA.

Edit: I have come across RIP-Seq, but it seems to have problems with background. And CLIP involves using specific anibodies? Can I use CLIP to get RNA associated with all proteins?
