Does anybody know a good mitochondria antibody for immunostaining on farmalin-fixed-paraffin-embedded mice brown fat tissue? The anti-body raised from mice or GP will be the best as we have to use another rabbit raised antibody for another protein. We have tried COX I and IV from Abcam and they did not work.

You could give anti-VDAC (=anti-Porin) a try. However, I only used it for standard immunoblotting/detection experiments.
From my experience on MEFs, the VDAC from abcam is the best antibody to use. In these cells you need to treatment with 8M Urea to obtain a VDAC signal, and the signal to noise ratio is not optimal. But I can't say that VDAC will not work on brown fat tissue. I suggest ATP5B from abcam (http://www.abcam.com/atpb-antibody-43e8d10-ab5432.html) . It is a antibody raised in mouse and shows strong immunoreactivity in MEFs and heart tissue. But I can not guarantee it will work in brown fat, but it seems like a good candidate. I am curious to see how the mitochondrial network looks in brown fat. Good luck!

There are good mouse monoclonal antibodies for Cyt c and AIF with SantaCruz, which are good for IF and IHC.
