Hi everybody. I have been study 2DE-MS long time. It has been send to me for MALDI-MS analysis. They are big gels. I have ran a few big 2-DE gel a long time ago. Now, I have the 2DE instrument. I want to run gels. However, I read a place that there are what we call analytical gels and preparative 2DE gels. I understand analytical gels are small 2DE gel for setup and quantification of spots and big preparative large 2DE gels that we run MS analysis? Have I understand it correctly?

The difference between analytical and preparative 2d gels is indeed vague. In my view, the difference lies in the size of the IPG strips which is typically 7mm in analytical (mini gel format) 2-DE, while you would use the larger strip format for more preparative gels. The loading capacity is typically much higher in the latter which makes it more amenable to MS identifications afterwards indeed

2-DE can be categorized as analytical gel electrophoresis for analyzing the composition of a protein sample. For IP and MW determination of each polypeptide spot, it is necessary to run a standard marker. However, preparative gel electrophoresis is an important tool for the purification of polypeptide spots. In this case, you have to increase the protein load to in a sense to harvest large quantity of each polypeptide spot.
