Use logistic regression or http://onlinestatbook.com/2/estimation/proportion_ci.html
Use logsitic regression.
Note that the CI makes sense for the species-effect (rather than for the estimates of the proportions in each species).
In R you filt a logistic regression model with glm() like
model
You can calculate the confidence intervals for proportions to make simple comparisons. This is separate from doing logistic regression.
