Alternative to DGGE?

Hello,

Can anyone suggest a non-sequencing alternative to DGGE analysis for fecal samples? DGGE is very time consuming for quick analysis and seems to be more "art" than science. If no good alternative exists, what sort of DNA markers should be used for comparison between gels?
