I have been working on microwell array based ELISA platforms. We are using betaGalactosidase - FDG system to detect the biomolecule present in the microwell.
I would like to know if there are any other trustworthy strategies followed to detect, by fluorescene, biomlecules present in microwells.

The approach to detection depends on the nature of the substance you wish to detect. If it is an enzyme, there may be a fluorometric enzyme activity assay available. If it is a small molecule, you may be able to perform a competitive binding assay using an antibody and either fluorescence polarization or fluorescence resonance energy transfer (FRET).

I am using digital ELISA platform where the microbeads are attached to single molecules by means of antibodies and individualized in microwells. As you may know already, it is not possible to use fluorescently labelled detection antibodies, because the fluorescence you receive from a single Ab is very low.
