IC50 will generally more applicable for comparing the effects of different molecules assuming that their site of action (e.g. an enzyme or ROS concentration) is the same in each experiment. Because percent inhibition at a fixed concentration of effector is very non-linear, you can be mislead depending on which part of the curve each molecule is at at that particular concentration. The best data to use is concentration independent constants such as Ki, Kd, etc.
