I would like to do a fluorescence quenching experiment, but I can not use FITC and trypan blue. Has anybody got any experience in quenching the fluorescence of other dyes, like Pacific blue, Cascade blue or Alexa 405? Can they be quenched by trypan blue or crystal violet, or any other low-cost quenching agent?
Generally KI (potassium iodide or any other iodide salt) works for me with several dyes. I have tried it with Fluorescein and I have read people using KI to quench the fluorescence of erythrosin and some other dyes. You could also try oxygen, amines or avrylamide, which are known to be collisional quenchers. However, the mechanism of quenching varies based on the fluorophore-quencher pair.

Probably DABCYL or QSY-35 would work. Check also 1, 4-diazabicyclooctane (DABCO) and N-propyl gallate (NPG) for Alexa.

I have an experience about fluorescence quenching by nitroxide radicals. This substances is a very strong quenchers for all luminophores. You can use, for example, TEMPO or any others.
