Zeta potential is a pH dependent property. Always measure and maintain your pH precisely before doing the zeta potential measurements.
But my guess is in your case the change in zeta potential might be promising sign of successful core-shell structure synthesis.
It is likely that the material with which you're coating your core has a different iso-electric point (IEP) than the core material (IEP is the pH at which the zeta potential of a certain material becomes zero). Hence, the pH at which your core material had a negative surface charge due the IEP being at a more acidic regime, the shell material has an IEP in the lesser acidic (or in the basic) regime.
Without knowing what your particles are, it isn't possible to answer. Please provide more information.
