I made a .stl (initially, I made an .xyz file and then converted into .stl) file of a molecular structure to be 3D printed. Before printing, I found a different geometry when I open up the .stl file with 3D visualization software like Cura and MeshLab. That is, I found one geometry when it was a .xyz format but its show up another geometry when it is in the .stl format. However, if I open up the same .stl file with NetFabb, there is no change in geometry, exactly same as in .xyz. Then the question is how can I fix my geometry before heading to the printer...?
I am just a beginner in 3D printing and I would really appreciate if somebody is willing to help me out of this...!

Maybe are the settings that you are assigning in CURA. This is a tutorial that we have in the lab, it is in Spanish but you can be guided by the illustrations http://www.arqdis.ibero.mx/blog/principales-parametros-fdm/ I will try to do some tests with your .stl
I would remesh the file with Mesh Mixer or Mesh Lab and try to get your individual triangles to as uniform shape and size as possible without making your model overly without losing the intended geometry. This is a pretty fine balance. You are never going to get it perfect, you simply need to simplify.
Remember that the slicing software creates tool paths off of the geometry present in the model. So your slicing software (cura) is trying to replicate your surface mesh with as little distance as possible. Cura is not a visualization platform, but a slicing platform to create tool paths. I hope this helps. I took a look at the file and only the .stl opened nicely for me in every program. I'm wondering about the crazy smaller file size of the .xyz file. I attached a screenshot from cura (LE 3.2.27) to show that the geometry is showing up identically in the slicing software as it does in Mesh lab and Mesh mixer for me. If your goal is to 3D print this, the .stl you have should be ready to go.
