The test is for detecting the direct qualitative for Chlamydia trachomatis and Neisseria gonorrhoea. We use FAM (CT), JOE (NG) reporter and CY5 (beta for control).
Results are reportable after we set our baseline but just wonder why the slope often looks like this? is there anyway better to do it?

It is very likely your baseline is set incorrectly. Best way (I think) to tell that is in linear scale and RN-vs-cycle. The baseline is typically from cycle 3 or 4 to 10 or so. If you insist on setting manually (sometimes necessary), the back-end of the baseline should be set a cycle or 2 prior to amplification in signal.
Looking at your data, it looks like the signal in your funky looking samples is only ever increasing linearly, hence my thought the baseline is not set correctly.
Mind you, there are other reasons for this, primer (or probe) concentrations wrong, primer efficiencies are low, etc...but easier to check the baseline (cheapest too)
I think ur base line is not set correctly. You should check ur primers or probe efficiency and its concentration also. You can set one experiment with manually ( automated set in the real time.
