I encountered such problem once when making BSP analysis! I advise you to re-check the validity of the priors (i.e nucleotide subtitution model, clock model, tree prior) set within Beauti that can fit to your data. More specifically, you have to pay attention for the choice of the prior distribution for the tree: the 'Coalescent: Bayesian Skyline' model is the one used to infer the demographic history. 

I don't know which length of MCMC chain you have used but generally, 10 millions will do with 1000 for both “Echo state to screen every” and “Log parameters every”.

Also, in the MCMC section, don't forget to retype a desired name into the field next to “File name stem”. Something like “name of the file.bsp” should be fine.
