I don't know if anyone can help me here but I was plotting the fluorescence ratio (the formula used is Sb/(Sa+Sb) with S being the signal of each allele type) of scored SNP markers (I used Fitpoly to score them) of several genotypes to check their ploidy. Tetraploid roses (like Genotype 1 in the figure attached) have their 5 peaks corresponding to the different allele dosages that are possible (AAAA, AAAB, AABB, ABBB and BBBB) and triploid have only 4 peaks (AAA, AAB, ABB and BBB, see green curve on the right of the figure attached). However, one sample, expected as 3x (chromosome counting), shows a rather weird curve (see red curved of genotype 2 figure). Has anyone experience that ? Or Does anyone have suggestions or ideas of why it appears that way?
