I'm trying to construct the history of the river. There seems to be a lot of early exploration on the Xingu, and the Madeira has bandeirante voyagers. I can't find much about the Tapajós, though (except the account by Henri Coudreau). It seems like the Tapajós would have been relatively easy to access from the early settlement of Cuiabá. And surely, the indigenous peoples had their waterways there.

Herny W. Bates in his book (The naturalist on the river Amazon, 1863) reported an expedition near the mouth of Tapajós. He also provide a small map ot this part of the river. He went there on 1852.

Most of the books I have here (Bates, Spíx & Martius, Marcoy) describe the Tapajós in the Eighteenth and Nineteenth Centuries. I found a lot of documents about the early European occupation of the Amazon river in these three databases.
Brasiliana is a collection of rare books and documents owned by the late José Mindlin, now scanned and made avaiable in PDF for the general public. Manioc is a big repository of historical documents of french colonies in Caribe and the Amazonia - but you may find documents about other areas there as well. "BN Digital" has a lot of historical documents from the "Biblioteca Nacional", largest library and historical archive in Brazil.

Several authors work with the histology and archeology of the Tapajós river.
Hercules Florence, Charles Hartt, Barbosa Rodrigues, Miguel Menandez and more recently Bruna Rocha, are excellent references.
