I have made 3x3 table but one variable has the frequency zero, two variables have the frequency one. So, what should i do?

More seriously, can you provide us with the table ?
What are the factors for you 3X3 table? There are a lot of times when a "Table" is a bad idea.
Suppose that you have "Age" vs "IQ" and you break "Age" into 3 groups; Young, Middle Age, Old and you break IQ into 3 groups Low, Average, High. In this case, IQ and Age are continuous variables. By forcing them into discrete categories, you can do a really bad analysis with non-consistent results.
For example, suppose you said "Age" < 25 years old is "young". If you change that cut off to 30 years old, does that change things? If so, categorizing is a bad idea.
Run an exact test (there is aan extension of Fisher's test for n x m tables) or determine the p-values by bootstrapping.
