A recent advance in the phylogenetic comparative analysis of continuous traits has been explicit, model-based measurement of “phylogenetic signal” in data sets composed of observations collected from species related by a phylogenetic tree. Phylogenetic signal is a measure of the statistical dependence among species' trait values due to their phylogenetic relationships.

I have no experience doing this, but my friend used phylogenetic eigenvector regression (PVR) analysis, a comparative data analysis that quantifies the phylogenetic signals in the traits evaluated. It also has package in R. Maybe you're interested in trying this method.

You have to remove the first parethesis "(", and the "euphyllophyte:0.000000" part in the end. It solves the "not rooted" problem. For solving the second problem, apply "newphylo
