I recommend always to use the facing side of the membrane (PVDF or nitrocellulose) to probe your antibodies, since in this side of the membrane your proteins are fixed and oriented.

You can use either side of your membrane when you are transferring your sample but it matters after that, so the side faced to the gel must be exposed to a film after using antibodies.
