I experienced an unexpected budget cut, and I still need to extract DNA for population genomics and landscape genomics studies of freshwater fish. I have been reviewing studies that suggest phenol-chloroform-salt methods. However, there are no comparative studies of manual DNA extraction methods versus kits for genomic purposes.
This may be anecdotal, but I have found that a traditional proteinase-K digestion followed by phenol-chloroform extraction and cold isopropyl precipitation (and EtOH clean-up) provides relatively clean and high-molecular weight DNA samples. The method of DNA extraction (Qiagen kits vs Phenol-Chloroform extractions) does not seem to matter with the routine PCR amplification of fragments of approximately 1000 to 2000 bp, but the higher molecular weight yields from phenol-extraction provides excellent results with downstream techniques like Southern Blots. We have always used the phenol-chloroform method to isolate DNA. It always worked perfectly. Best of luck!
Better you go for Doyle and Doyle 1987 method. If we talk about comparison in Doyle and Doyle method yield will be more as sample taken can be more in Maxi method while in using kit, sample size (viz. Amount of sample is less) to be fit in the column and hence yield is also less. The quality of DNA could be better with kit as all the contaminating things can be avoided in that.
