I have some Vibrio isolates from Brackishwater fish and environment. I am unable to identify two of them unto species level. It is showing conflict between Biochemical identification and Molecular identification (16S rRNA gene sequence). In this type of situation, which one should be considered as gold standard (Biochemical or Molecular)?

If you need sub genus clade identification, 16S rRNA will do great. However if you want precise species identification, I recommend you sequencing the whole genomes. The two following articles are about Vibrio spp. identification techniques, they can help you get a clearer view :
