You can use SWAT (Soil Water Analysis Tools) or Hec-HMS. You need some spatial data: river network, catchment area, rainfall, land cover, and measurement data for calibration.

Prof. Anleu, If I may answer for Pant, he wants just to model the heads in groundwater and water levels in the river.

Kiprotich Kiptum thank you, however I am asking about the ultimate goal. What does he wants to model the system for? what kind of processes is he mostly interested in e.g. recharge or dynamics in the unsaturated zone or base flows or snowfall contribution to runoff....and so on?

Groundwater levels and river stage are some of the response variables he might be interested in, but do not answer the question about the goal.

The modelling approach and therefore the model itself, as well as spatial and temporal resolutions will depend on that.

I suppose you divide your data into three decades each with ten years.

Pant, i live in the mountains and have numerous springs on my property. The spring flows correlate to the local rainfall. Some spring sources have a larger groundwater storage area and will discharge flows over longer time periods so you must define the source aquifer, occurrence of faults that may drain the shallow aquifer into deeper aquifers. Your model is going to need to handle fracture flow. also in the mountains the wind currents flowing in and around the mountain peaks create localized eddy currents that drop hug quantities of rain in very short time period in a very localized area, so your rain gage density needs to be particularly tight for correlation to groundwater levels and spring discharge.
