Perhaps using Matlab and some toolkit?
I have found two, one from Hendrick Lab, and Mokka (please see attached links). Can someone let me know if it is possible to calibrate videos, and get 3D kinematics through these tools?
If not, and I should look into purchasing software, can you please suggest some?

I have been using 1) Matlab and the Hedrick digitizing tools package (i.e., DLTdv and easyWand) and 2) Argus- an open source program (http://argus.web.unc.edu/). You might consider one or both of these routes.
Hi Nikolaos, Mokka and BTK (biomechanical toolkit) are open source tools to process 3D kinematics. I guess you will be able to take advantage of these, as they handle a large range of format. Hope it helps!

BTK exists in two versions: Matlab and Python. If you fill confident enough with Matlab, then Matlab + BTK is an option for treating your data.
What format can you export your data (C3D, ASCII, ...)? What types of data can you store in your file (marker, analogue, segment orientations, angles)?
Mokka can read a lot of different format files including C3D. I believe that Mokka is a data visualisation software with some functions to treat your analogue data (filter). It gives the possibility to visualise markers' trajectories (in 3D and 2D), force platforms, segments, but also joint angles, forces, moments, as well as analog signals like EMGs. If I am correct, it can only display the data that is present in the file. I don't think that Mokka offers the possibility of calculating new type data (i.e. segment orientation using marker data).
Another alternative and very powerful is Visual3D from C-Motion. It is not free but it is a very powerful software that gives you the possibility to calculate any type of kinematic and kinetic biomechanical data from markers position and force plate data (from segment orientation to inverse kinematic). it also has a very configurable reporting tool. Depending the motion capture system you have, you can even record your data directly into Visual3D without using the native software of the motion capture system.

My lab has been using the Hedrick Lab MATLAB software to analyze the 3D kinematics of animal locomotion for several years now (i.e., DLTdv6 and easyWand).
