What should be the quantity and concentration of genomic DNA we should use for whole genome de novo sequencing (next generation sequencing) of a bacterial sample having size around 6MB?
It is completely dependent on the sequencing platform and library prep method.
It should be documented in the prep reagents or kit you are using, or just call the tech. support rep. for your NGS platform and ask them. Each vendor will have specific requirements and recommendations for their reagents and platform.
Since am working on same bacterial genome size of around 7mb, am using 1000ng of DNA as a template for the Library preparation,
If we use optimal DNA concentration, we could achieve a good coverage with less gaps.
Based on the platform it varies, still you could use higher concentration for your bacterial genome for the library preparation.
Am using Ion Torrent, where it recommends 1microgram concentration for good yield.
