The papers published in non-indexed journals are not as good as those published in indexed journals?
Almost all the published journals (perhaps including almost all predatory journal also) are indexed at least by some agencies.
If you say indexed by Thomson Reuters, PUBMED etc. famous agencies, that has some meaning.
Indexing of a journal by any famous agency/ agencies does not mean publication of good articles only.
Reverse is also true.
Typically but not always, papers published in indexed journals are of higher quality than papers published in non-indexed journals.

Just would like to note that sometimes important results are not pubished in journals at all, as it was the case e.g. for the seminal works of Grisha Perelman on Poincare and geometrization conjectures which are only available on arXiv.org.
Neither, the papers in any journal are not of the same quality, by a wide margin. No comparison is possible. A groundbreaking paper can be found anywhere.
