I am just starting my project on experimental autoimmune encephalomyelitis (EAE). as the EAE clinical score is changing with time, what is the time point That I should sacrifice my mice for sample analysis? some people suggested I sacrifice the mice the the peak stage. However, the day of peak stage vary among different mice and different groups. in that case, should I sacrifice them at different days?
It depends on what you are looking for. If you are looking into the differences within the brain/spinal cord then I would recommend sacrificing the mice on a day when the control are at peak clinical stages and your treatment group are not, thus highlighting how exactly your treatment is different. That is, the same day. In EAE not all mice come up at the exact same time, but should all normalize within a couple days. Once you decide the day to sacrifice, you should sacrifice all mice the same day, otherwise you would be skewing results.
Depending on the scientific question that is under investigation, mice can be monitored for various amounts of time. If the investigators are interested in the acute stage of EAE, then mice can be euthanized shortly after onset. Long term courses (60 days or more) are recommended if the course of clinical disease is under investigation. Clinical signs of EAE usually begin between 9 and 20 days post-immunization depending on the strain and immunogen.

I think that you can't unificate the faze of the illness and its not necessary. That's the point of using more than one mice, to see the difference among the population. You need to sacrifice the mices on the same day of illness.
It is entirely dependent on your study end points. What are you trying to determine or find? are you testing a therapeutic? Measuring disease impact?
