I've had good luck with the old-fashioned Phenol-Chloroform type of extraction. It also helps to let the seeds soak in liquid and soften up before you grind them.

I'm really thankful for your valuable inputs...

The problem is the extracted DNA was in low quality! I am sure that the seeds type (weeds and wild types) lies behind this problem, because i didn't experienced such problem with other kinds of seeds!
