I received the mcrA sequences of my environmental samples but I am still having some difficulties constructing a phylogenetic tree. First I grouped them into OTUs using MOTHUR (v.1.4.3, I think), using cutoff values proposed by Yang 2014 (first link). Then I imported them to Geneious v.7.1 to MUSCLE align them and trimmed both ends. Next I constructed a neighbor-joining tree with MEGA v.6; I chose MEGA over Geneious because it was easier for me to tweak the tree. The main problem I have is looking up the OTUs' closest known relatives. I used MOTHUR and the mcrA database (also provided in Yang 2014) to do this but they only provided the actual taxa but not clusters of yet-to-be-cultured methanogens like the rice cluster. Since the majority of my OTUs does not belong to any known methanogenic order, I think I might not have done this the right way.
