I've seen several networks used in articles. There are also a lot of options to choose from (like in Pop ART). I tried to read on these 2 types of networks, some saying that median-joining is better. However, I still need a more detailed assessment.

minimum spanning tends to over connect the graphs. Maximum spanning (scarcely used) ted to disconnect graphs in subgraphs, median joining, like every averaging methods have no optimality character but is considered as "reasonable intermediate strategy".
