To know the optical behavior of self organized quasi periodic metal nanostructures, i measured both specular as well as total transmission at normal incidence condition. but in total transmission i am getting an inverse spectra of total transmission to that of specular with an extra peak.
Can anybody suggest what will be the possible reason?

it is of course difficult to compare spectra without to see them and without knowledge of the material and the kind of excitation.
Regardless the knowledge of these important experimental conditions I remember to a similar case much years before. I compared a photoluminescence (PL) and cathodoluminescence spectrum (CL) and found the one to be "invers" to the other. The additional peak in the CL spectrum proved to be an apparent peak. The real property was the minimum besides the maximum. The position of the minimum could be identified as a strong absorbing exciton line. In CL the excitation occures below the surface, in PL near the surface. So different pathes exhibit different strong absorption.
I recommend to discuss the different excitation conditions, especially the polarization of the exciting light beam (take into account the Fresnel equations).

Could you show your two spectra please? And what kind of spectrophotometer did you use? Sometimes the size of your sample is smaller than the size of the standard reference sample can cause a big problem. Hope you wouldn't have such problem.
