I am working on the Agri waste degradation consortia preparation. I have sorted bacterial isolates for the degradation of cellulose and hemicellulose. Now i am trying to find lignin degrading microbes. To screen the microbes for lignin degradation, which is the best method.

No, I am going to conduct this activity in the Petri plate and media broth with adding substrates. I am screening better microbial isolates which showed lignin degradation activity during the primary screening. Thanks Dr. Kurt Haunreiter
If you are looking for the truly 'best' way (regardless of the cost), then 1H-13C 2D HSQC NMR would be great. You can see the structure of lignin, and can even quantify the proportion of functional groups in it. You can track the structural changes in lignin before, during, and after its degradation (by collecting samples at each step, as this is not an in-situ analysis method).
