We did two interoception studies (one of them in the MRI scanner) and want to calculate the heartbeat accuracy using the actual number of heartbeats that happened in a certain time interval.
When checking for possible toolboxes to process and filter the ecg signal to detect the QRS waves, I found hundreds... we tried a few of them, which all gave slightly different results (as in number of counted heartbeats).
I therefore wanted to ask if you have any specific recommendations that favor one toolbox over the other or whether there are really good ones that you routinely use?

Would you specify in what conditions do you trying to calculate "heartbeats"? Beyond MRI scanning, during routine patients' activity (at home, in hospital) or during MRI investigations?
And second question. Why you do not use the data of ECG recordings which provide the correct estimation of cardiac acivity and the simplest of it - heart rate?

thanks for your answer! We are doing interoception tasks, in our case heartbeat counting (experiments in the lab or in the MRI scanner). We then compute participants interoceptive accuracy by relating the number of beats reported by the participants to the number of beats that actually happened (measuring those with ecg). So what we have in the end is different periods of ecg signal and what we want to have in the end are the number of heartbeats that happened in those periods, or trials. Heart rate or bpm would be just an average estimation, but we would like the specific number to correctly compute the accuracy in each trial.

I have used Physiotoolkit. Installing ist pretty tough, but you have many possibilities to control your results. Differences between various tools may be related to filtering. With Physiotoolkit you have a complete Control over filter options and their effects: Article Analyzing murine electrocardiogram with PhysioToolkit
Much more easy to use is kubios.com. However, you do not have control over filtering options (at least in previous versions).
You can try the ECG-Kit, that was validated using multiple annotated EGC and is freely available for almost all platforms.
