In my lab, we plan to do Whole Genome Sequencing (WGS), can someone tell me the best dedicated software for this work? I thought I understood that these software require having super computers boosted. What are the minimum requirements must fill a computer to run the software without bugger?

I think you need to precise which organism you want to sequence. Or at least animal, plant, bacteria, ... how many ? will you use a reference sequence ?
Technology you will use (short/long reads) is also required to get a better answer.
And the purpose, studying variabilities ? genome discovery ?

We will sequence about 1,500 genome of Mycobacterium tuberculosis (4 million base pairs). We'll use the reference sequence of Mycobacterium tuberculosis H37Rv and we'll also compare certain genome between them (especially those of Beijing MDR and XDR strains).

You can use DiscoSNP++ (http://colibread.inria.fr/software/discosnp/) to look for SNP and indel. It allows you to analyse all the individuals in one run with limited amount of memory. With this amount of individual, I think you could use the reference only for positionning your variation and not for discovery.
