I've tried many different methods and kits and always found the best to be Ambion's Ribopure bacteria RNA purification kit

The kit comes with DNase I, but I've had much better results using a more efficient DNase I

The only downside is the RNA kit is not for high throughout. But it's yield/mg bacteria and purity are superior. I've used this kit for many Gram positives and Gram negatives and it has worked well for me. Hope this helps.
