Hi,

I am planning to isolate nuclei from different cell lines so that i can examine whether my target protein can be find in the nucleus. Here on this site i could find quite some protocols to try but i would like to know what is the best method to check my fractions if they are free of 'contaminants'. I would need a way to see if my isolated nuclei contains any cytoplasmic remnants and if my cytoplasmic fraction has any nuclear proteins in it. (Right now we believe that said protein can be find only membrane-bound in the cytoplasm and maybe in the nucleus so the presence of other organelles and proteins from them is not a problem in either fractions) I am planning to use first COS-7 and later PLB-985 cells.

Is there any cytoplasmic and nuclear proteins that i could use as a marker of contamination and detetct their presence e.g. with western blot?
