There is no dispersion when there is no replicate. Best you can do is to increase fold change cuf off. 1 to 1 comparison is a bad design anyway.

You can try DESEQ package if you don't have replicates. Though not ideal you can atleast see what's in there....

You should use packages that can analysis non-replicated samples. There are packages that also create ab-inito replicates with the current samples. I've used BaySeq. Its a much better choice than EdgeR and DeSeq. Look up Bioconductor packages, they provide a lot of other algorithms to analyse between single samples.
