There is a hypothesis for a difference between two population of common carp (Cyprinus carpio) which arrived for aquaculture purpose. We had maybe more than 20 years distance between two mentioned arrival times. Is there any possibility to find how much similarity or difference is detectable for each farm?

Number of years of distance is not an important variable there. What you should look is the number of generation and the origin of theses two common carp aquaculture population. If any you should see difference with AFLP or hyper variables mircosatelltes.
