Is it the active layer (TiO2) that will decide the active area or the counter electrode size?
Yes, the base electron transporting TiO2 layer will decide the active area and that to on how much size of substrate you are using.
By masking on photoanode also we can decide the active area how much it is whether 0.25cm2 or 0.18cm2 or 1 cm2.
I do not think so, counter electrode will contribute to the active area for DSSC. If it is please inform me how it does?

Usually, it is the area of the active layer (photoanode) that decides the cell area. Best performing counter electrode for DSSC has been Pt. This is usually prepared by drop casting solution of H2PtCl6 in ethanol on FTO, followed by sintering. Since the contact angle between FTO and ethanol is small, it spreads uniformly over the FTO. Hence the active area is not limited by counter electrode but by photoanode. You can just scrap out the excess active layer to form a square of desired area. Hope this helps
