Currently I am using the protocol of O’Toole and Kolter (O'Toole and Kolter, 1998) for Biofilm formation assay. Now, I would like to apply a recombinant protein to see if there is any inhibitory effect on biofilm formation. I have gone through couple of methods but not convinced yet. I will be grateful if someone help me get a good method for biofilm inhibition study.

I was working on growing biofilms rather than inhibiting them, but I found MBEC assay a neat tool (http://www.innovotech.ca/products_mbec.php). It's a lid with plastic pegs coated with a variety of materials that fits over a 96-well plate. Biofilms grow on pegs and it's easy to maintain.
There's also a list of quite a few publications using the plates on their website, you should be able to find a protocol that would suit your needs, if you want to give it a try.
Use MTT or XTT assay for quantification of biofilm biomass. CV assay is not very accurate method (it stains both viable and non viable cells) and difficult to perform. CFU is also difficult to perform.
Treat your biofilms formed on microtiter model system with your anti-biofilm treatment and then quantify the mass of viable cells using above methods.
