I would like to publish my graduate (M.S.) research, which is wildlife/conservation-related, and which I conducted at a U.S. university. It's been a few years since I finished graduate school. I now work for an NGO that focuses on dogs and cats, so it wouldn't make much sense to a reader if I published the wildlife paper with my current work affiliation. Is it acceptable to publish with my former university affiliation? Do I need to get formal permission from the university to do so? Thank you!

You need to use the affiliation where the research was conducted. In most cases they own the IP of your work. You should also check with them for permission to publish since it was conducted there (laws and regulations vary across universities)
If you are the one who did the research, regardless of the place where you are, you can go ahead and publish the work. The affiliation will not change the fact that it is an original work. You just need to make sure that you acknowledge the relevant parties.
You need to use affiliation of the place you were working and in which the research was done. That will give the credit to the place You worked and got your degree, as well as the financial support entity if that is the case.

After your name, use superscripts: 1 should be your university affiliation where the work was carried out, 2 should be either your current employer or you can put 'independent researcher'. This is a common practice and is very valid in your situation.
I like to add to the excellent answers above that you need to contact your graduate supervisor to see if he/she would like to be coauthor or just ask for his/her opinion.
Also, I suggest to contact your current employer for permission/opinion.

In my understanding, affiliations have two main purposes: 1) Give credit to the Institution that supported your work (financially, infrastructure, materials, etc.) and that you had some 'direct contact' (e.g. you work with -- as a student, researcher, professor); 2) To others researchers find you.
In your case, I would recommend you to use the affiliation of your University -- i.e., the Institution that gave you support to do your research. As you now hold a place in a different Institution, an option is to use "1" for the University in question (which deserves the credits), and "2" for a 'Current address', which points to the Institution you currently are, and not necessarily helped in this specific research.
I'm particularly not the one that advocates for every paper you published when linked to a University need to have your advisor as co-author. I understand that this should be an agreement between both parts... But I reckon you should talk about it :)
The affiliation should be with that institute where the research work was carried out and completed and from where the degree was obtained.
An addition to my previous response. These situations should not be considered as conflicts. You state the affiliation of the institution you did your research and give the appropriate credits to them. Request the editors to include on the bottom of the first page, your new affiliation, and current contact information. That might be good enough to satisfy all the people and institutions that might be involved.
Yes it is possible to publish your paper with your former university affiliation (where the work was done) provided that you get the OK from your former department supervisor.
You should write your current affiliation; probably you did some modifications.
If the manuscript was started before Graduation, I think it is right to give that institution credit.
