I am studying the effects of some chemicals on the yeast via microarray. I performed the microarray and analyzed the data. Now, I am trying to verify my results with RT-qPCR. I have no problem with the up-regulated genes. They are found up-regulated with both techniques. However, the down-regulated genes are found almost not changed with qPCR, while their expressions were found to be down-regulated between 1.8-3.5 fold changes. Is there any idea what the reason could be?
Additionally, I want to mention that I found the fold changes of the up-regulated genes higher in qPCR than microarray. Is it possible that all the fold changes of qPCR results shift to be higher than microarray due to the higher sensitivity and accuracy?
